I've read useful spec that the "she's hot" comment was to redirect people away from the assumption that Miles can identify ZombiePeople. I think Smocke's name is going to give away exactly what he is, so that's why it's withheld. It's way past deliberate at this point. I do think they're in opposition, but it's more of a yin-yang, than western good-evil dichotomy. To me, it reeks a lot of the Vorlons-Shadows of B5, where the Vorlons were generally 'better' but still had no problem blowing up whole planets when they felt like it.
Dogen's backstory's going to tie into Widmore/Paik, I suspect. I think he was a Widmore stooge who had a change of heart. So I think Smocke didn't want Jin to see him, because Jin might recognize Dogen.
Also, I don't think Smocke wanted Jin or Sawyer to see the carnage, because it would make them doubt him. They're only recruits, not claimed like Claire and Sayid, so he left them behind.
